Yeah, but she was also freaked out about Zecora, and she panicked when Apple Bloom got Cutie Pox. So I guess, in canon, her reactions to danger are all over the place. (In which case, I guess we can have her do pretty much whatever)

No offense to our dear CyberToaster, but I'm not concerned with adhering to the source material. I mean, the original comic was great and all, but what if we want to take things in another direction?

So, did they break down the door or what?
Also, while we certainly could go with "just assume they used magic", I'd like to find a more elegant explanation if possible. Like...what if the Doctor hears Twilight coming (when she's still outside the Tardis) so he opens the door. But she's too far away so she has to teleport in. After she's in, the Doctor is distracted for a moment ("You can't just teleport inside a Tardis like that! That would take tremendous power...") and a VN pony gets in. He closes the door behind it to stop the others, but the one that's already inside is still dangerous.

I'd like to have her literally made of the stuff (though she still moves around like normal). So it's obvious just by looking at her that she's not a normal pony. (Of course this is an audio project, but still, other characters could react)

But why not?
>Since we don't have a Rainbow Dash on staff I tweaked it a bit to something a bit Pinkie-er. I was rather fond of the idea of a Who villain with a Pony Style weakness.
But we have a Luna on staff, and the story is obviously related to Luna. Why not use her as the big solution? It's such a good moment for her character, too; she has to face down her older sister and the very thing that was eating her alive for 20 years. It's really really clear to me that she should take point at the climax. Let Pinkie defeat some other monster in some other episode. (Though it wasn't really Pinkie saving the day in your version; it was the Tardis. But the Tardis got the idea from Pinkie. Whatever.)
Besides, the jump from "attack the VN with light" to "attack the VN with sound" is tenuous. They haven't displayed qualities in common with the parasprites (except eating things, but they already had that in common), yet suddenly we figure out that they share a weakness. How? Well we know the VN came down about a year ago, and Twilight added parasprites to the Ponyville Bestiary about a year ago. But...so what? The parasprites obviously existed prior to being added to the Ponyville Bestiary. There's no reason that the VN would share a weakness with a creature simply because they happen to have descended to earth at the same time that that creature happens to have been cataloged by Twilight. Maybe if we had some evidence that the VN have been inside the Everfree Forest, that would make for a better connection, but then we'd wonder why they copied the weakness of parasprites and not, for instanace, cockatrices.
But more importantly, I just think it's better storywise to give this moment to Luna.
>perhaps a good edit might be to have Twilight almost get overwhelmed by the VN before defeating them, then having Viva implore Luna to help her, then she brighten the moons before her self being overwhelmed, allowing Twilight to do the TARDIS thing?
That's a step in the right direction, but I'd rather just leave out the TARDIS thing entirely. Just destroy the VN with sheer brilliant moonlight.
You could even do a bit where Luna starts fighting back but we don't realize it at first.
Like this: (VN scream) Doctor: What? What's that light? Twilight: Doctor, look outside...is that the sun? Doctor: It's not the sun...it's the moon! Luna, you're brilliant! Luna: Unhand my sister, you monster!! (VN scream again, fade away)
etc.
(Man, I can hear the music in the background and everything...)
